Enrichment Analysis of Metabolic Pathways Using P-value Perturbation

چکیده
Motivation: Assessing the enrichment of biological pathways is a critical problem in systems biology, which has received much attention in recent years. However, available methods often make simplifying assumptions about correlations among components of pathways, and/or rely on appropriate choices of input parameters and sizes of gene sets. In addition, current methods often focus on analysis of gene expression data, and are not suitable for analysis of other sources of omics data, in particular data from metabolomic and

A novel signaling pathway impact analysis
MOTIVATION Gene expression class comparison studies may identify hundreds or thousands of genes as differentially expressed (DE) between sample groups. Gaining biological insight from the result of such experiments can be approached, for instance, by identifying the signaling pathways impacted by the observed changes. Most of the existing pathway analysis methods focus on either the number of D...
متن کاملThe Highlighted Roles of Metabolic and Cellular Response to Stress Pathways Engaged in Circulating hsa-miR-494-3p and hsa-miR-661 in Alzheimer’s Disease
Background: Among different roles of miRNAs in AD pathogenesis, hsa-miR-494-3p and hsa-miR-661 functions are poorly understood. Methods: To obtain the gene targets, gene networks, gene ontology, and enrichment analysis of the two miRNAs, some web servers were utilized. Furthermore, the expressions of these miRNAs were analyzed by qRT-PCR in 36 blood sera, including 18 Alzheimer’s patients and 1...
متن کاملPathway Analysis of miRNA-1 and Its Expres-sion Evaluation in Donor’s Serum from HIV-Positive Individuals vs Unaffected Controls
Background MicroRNAs (miRNAs) are non-coding RNA molecules (19-24 nucleotides) that play a major role in a wide range of biological processes through post-transcriptional regulation of gene expression. Differential expression of miRNAs has been reported in various infectious diseases such as HIV infection. The characterization of miRNA expression profiles, especially in mammalian biofluids, whi...
متن کاملDefects in cytochrome c oxidase expression induce a metabolic shift to glycolysis and carcinogenesis
Mitochondrial metabolic dysfunction is often seen in cancers. This paper shows that the defect in a mitochondrial electron transport component, the cytochrome c oxidase (CcO), leads to increased glycolysis and carcinogenesis. Using whole genome microarray expression analysis we show that genetic silencing of the CcO subunit Cox4i1 in mouse C2C12 myoblasts resulted in metabolic shift to glycolys...
متن کاملIdentification of key genes and pathways involved in vitiligo vulgaris by gene network analysis
Background and Aim: Vitiligo vulgaris is an acquired, chronic skin and hair condition characterized clinically by loss of melanin, which, if untreated, is typically progressive and irreversible. The aim of the present study was to identify potential genes involved in the pathogenesis of vitiligo. Methods: One dataset of mRNA expression in patients with vitiligo (GSE65127) were obtained from ...
